The whole system of focus regen was the problem. I don't remember much about Hunter PvE during Cata because it wasn't my main for raiding that XPac. For PvP Hunters were terribly gimped and only a few savants at the class (Tosan, Jungyup, maybe a couple others) could make it work above 2.2k. The whole system of Steady Shot & Aspect of the Fox really made life very difficult in arenas, and Hunters were simply not viable over 2k-2.2k in RBG unless they were being carried.
I was involved in Mop Beta & we managed to convince the devs to remove Aspect of the Fox. Mop was better for Hunter quality of life but by then Hunters had morphed into something different from what they were pre-Cata.
I used to feel more attached to my Hunter & took pride in knowing how to play it well in BC/Wrath. By the time I quit retail in MoP, it really wasn't the same. Maybe I just played it so much that it stopped being fun - but I also believe Blizzard made too many changes that made it un-fun at times & ultimately, uninteresting.

I still miss my Wing Clip+Mongoose Bite macro!
I had a Dwarf Hunter so I liked to use guns, and it was sad that a couple abilities such as Volley had a bow+arrow animation even if you had a gun equipped.
